Loos like pins 7, 8, 9 are output pins to define the mode. I think the C4FM pin is used to change channels on radio to wider mode. COS is still defined.
I THINK other signal were used for bandwidth changes, I could be wrong and too lazy to read the code right now.

No, it can not do analog. You can control it though. I have not done it. I think the COS line to the modem if asserted will pause the modem so the repeater can process analog.
