The best option would be to modify the repeaters PL to only be active
during cos/cor, You may be able to add a second tone but that could cause other
audio issues, but I have seen it done with success.

Yes the repeater is using PL but
the PL does not drop with the COS/COR. It stays running the whole time including
the squelch tail. This maybe on of the issues.
