Well to be honest I don't run Windows other than in a virtual environment my primary os is Linux not to sure how something got changed in the allmon..

The os of choice on this end is Xubuntu 14.04 LTS Studio Addition

after connecting to a server you will have a windows file manage like interface and if you open a file to edit, winscp will show it to you will all the end of line and spacing as if it was a windows file, then you can cut and paste edit  what ever you like and when you save it back to the server it will be in *nix format without having to even think about end of line compatibility.

That can be caused by Windows line endings. Either re-upload the files with the correct mode of whatever you are using to transfer the files, or upload up the zip file and unzip on your AllStar server or use dos2unix to fix the line endings.
