One thing you could try is to setup a cron job to reboot the system. Say at 4 AM do "shutdown -r now". I was having problems with the BBB and ver1.0 software with the USB dongle hanging up. This fixed it for the most part. Down from every other day to maybe once a month.

 I have havd several all star nodes up and running using the
 DMK URIx
 interfaces each connected to thier own BeagleBone Black.
 Normally I see the
 green light on the URIx blinking at me. In the past few
 months I have seen
 where the light stops blinking. some times pulling the USB
 for 10 seconds
 and plugging it back in solves the problem. worse case a
 full reboot of the
 system. . now its only getting worse instead of better. and
 almost daily
 issue. I thought about the watchdog idea. but it monitors
 the read write to
 a file  if I remember correctly. is it possible to
 rewrite the watchdog to
 monitor the pulses of the URI instead and act on the loss of
 pulses from
 the URI
